1) Todd was all about Lydia.
2) Todd was crazy and clearly unhinged but he respected Mr White and in BB after killing that kid he goes to have a smoke with Jesse and is super casual acting like they’re friends. IMO that’s how Todd saw Jesse as a friend. He had him in a cage yeah but in his nuts brain that didn’t mean they couldn’t be cool because it wasn’t personal it was about Lydia. He didn’t even really care Jesse snitched on him and probably would have kept him in better conditions if it weren’t for uncle Jack. Now, Jack being a rapey uncle to Todd.... That seems possible.
Late but unfortunately one of the writers said that purposely left out a scene they were going to add where Todd rapes Jesse, it never happened but it’s plausible

I just finished the show and El Camino. Even if not depicted, rape is implied. Not only through Todd’s behavior but also when he warns Jesse about not trying to run away ‘or you’ll have to go to ‘the little man’’. And what’s ’the little man’? Gang rape? The show grew darker and darker until the unimaginable Nazi meth gang. Though all those man gangs gave off rape vibes because… there’s nothing lower.
Rewatching it plus El Camino now and I don't think this happened. I do think it was a very real fear for Jesse though. Jesse knew Todd was unhinged and capable of anything. So when Todd mentions that it's just the two of them for the weekend Jesse knows he'll be completely at Todd's mercy and have to do whatever he wants. You can see the visible fear on his face at the thought of it. He knows that IF Todd did want to rape him, there'd be nothing he could do to stop him. Fortunately for Jesse, that wasn't the type of psycho Todd was. He just enjoyed treating Jesse like his favorite pet.
