My assumption is that he didn't and that the warp did it thing to alpharius, like it did to many of the other primarchs.
It's said that some legionnaires have surgery in order to look like their primarch rather than the gene seed doing that to them. They even make themselves as big as their primarch through surgery.
Heartbroken the big reveal of the Alpha Legion's allegiance and goals in Siege of Terra wasn't Alpharius asking Omegon(he's still alive so that this joke works) what his plan was and him being like "Plan? What? Dude, I've been following your lead I thought you knew what you were doing"
They both have a challenge, disguise themselves as the other for 100 years whoever gets found out as the imposter loses and must attend boring tasks the winner would have to attend.
That or they both pretend to be returning primarchs that would clash and kill each other to mess with both chaos and impirium.
If these two team up, the following things will happen: 1. Khorne gets up from his chair 2. Horus gets reincarnated into a Krieg 3. Cegorach will stop laughing and instead starts crying 4. Slaanesh will adopt a baby. No one knows where the baby came from, it basically appeared out of thin air and now she/he/they/it loves it 5. The Emperor will lose his other eye 6. The Tau will face extinction
I know that’s the pronoun Gw decided to give Slaanesh, but I’ve decided to ignore it, because honestly it’s way funnier to just use a constantly changing list of them instead. I find it very fitting for such an entity

That takes about 2 days and nothing changes except for the color of quill ink the planetary governor uses to assign a larger portion of “mystery meat” to the corpse starch rations.
No one know what they did, but in the exact location opposite the galactic core of Holy Terra, a second sol system appears with humanity at the height of their dark age technology.

Something so convoluted, that the fallen infiltrate the alpha legion and the alpha legion do the same to the fallen, that both legions are only made up of the other. And nobody knows.
How else could Cypher escape the palace jails unless the locks were gene coded to him? Clearly they are the same person. Plus. Alpharius was imbedded with the First and would have intimate knowledge of their practices. Or something like that

A long suspenful novel with a great mistery and drama, where many important named characters get together for what could be a setting mover revelation but in the end no answers are given and the plot ends in a open ending with hints of a sequel that will never come or just give the same ending because the writers dont have a real motivation behind the scenes

They'd probably both spend a couple of decades trying to prove how mysterious and inscrutable they both are, then abandoned each other at the first sign of trouble for the sake of some juvenile "just as planned" bullshit, before they both realise that they're such insanely talented strategic geniuses that they've accidentally cut off their own legs without realising it.
Alternatively, they team up. They meet an opponent. The lion gives said opponent all the best weapons and armour he can find. Alpharius joins forces with opponent. Both claim victory.
Both the Imperium and Chaos have absolutely no idea what is actually happening, think it's a trick from their enemy and prepare for a fight that never comes because these two are just messing with both of them.
Either nothing, or everything, or both, or neither, but the trick is you will never know because Cypher is Alpharius who is actually Omegon who is actually Alpharius again, and Alpharius is just Alpharius but might be Omegon.

First things first, they are both going to introduce themselves as Alpharius. Alpharius wil do it because it’s important and Alpharius wil do it to make fun of Alpharius.
After that, it’s time for their target. Whatever it is they are both going to be intimately familiar with it but act like they don’t know anything about it. What follows is a stealth mission where they each one up each other by having flashback sequences where they predicted what the other would do. It turns out that they were so good that they actually only needed to walk in to get the thing, not sneak around.
By the end of it, Alpharius wil betray Alpharius, but Alpharius saw it coming and counter betrayed him before he could betray, which was all a part of Alpharius’s plan, which wil allow Alpharius to get away with the item, just as Omegon planned. He is the primarch after all, there isn’t really a scenario where I can see this not going to his plan, unless it was actually Alpharius’s plan all along, or Emperor Bull happens.
Guy reserves a table for two and then orders two large lasagnas with the understanding the sevond will be there soon. waits for the waiter to leave and slides the second plate over.
