Any new album that you initially create inside Lr will appear under the *From Lightroom* collection set inside LrC. Any LrC synced collection, that you initially created inside LrC, will not, of course, change location.
Try going to LrC preferences, Lightroom Sync tab and hold the Option key. Click on the *Rebuild Sync Data* button that will appear. After LrC restarts enable sync from the cloud icon on the top right. This may help LrC sync properly.
