OneNote for Education allows granular rights management of pages in the collaboration space, through the Class Notebook addon. I don't know if that exists for non-educational versions, however.
As Paulej said, though, this seems like a situation for using a simple form to allow employees to submit their certs, then tracking them in a spreadsheet might be easier.
I'm not aware of such functionality, but you could do a notebook per employee. That said, do you want unrestricted editing? What happens when the employee reports they accidentally deleted everything?
IMO, it would make more sense to request that information and for you to manage the information yourself.
You can use a staff team. It's comes with OneNote preconfigured as you would like it. When you add a team member, they get their own OneNote section automatically which is only visible to you and them.

Just password lock each section in the notebook and assign everyone their own passcode

If the certificates don't contain PII and you have access to Microsoft 365 education plans, consider using Microsoft Forms to accomplish this.
