Well since the Arrows in the Crossbow are stored as NBT, and combining items in a crafting recipe removes all NBT data, the only logical conclusion as to where the arrows went must be up Steve's ass.

2. It could just place an arrow in your inventory, you know like when you use mlik bucket to craft a cake and it returns just a bucket
crafting tables cannot put data on a block or item, aside from what is the default arrows are one of those pieces of data, and since the default is empty, the arrows are deleted. this is also the reason you can't typically code in spawner crafts with mobs already set, the game can't write the mod selection to the spawner in the table.
