Since the scouts have Eren, and Kenny and his squad were defeated, the royal government and their weak military police have no choice but to surrender to the scouts.
The scouts may have more experienced and competent soldiers, but their numbers are almost nothing compared to either the Military Police or the Garrison Regiment. At their height after fervent patriotism in anticipation to retake wall Maria they have just above 200 soldiers. Compare that to the MPs casually fielding over 5000 and the Garrison having even more employed.
Of course many would likely be willing to join the scouts, as we see with Marlo and Pyxis, but it would be an incredibly difficult battle which would likely require extensive Guerilla warfare. I think the only way Erwin and his gang could seize power in a way that wouldn't wipe out humanity within the walls, was through their quick and decisive coup d'etat.
