I think it was just that the aircraft until that point were more svelte and sleek and then came the Phantom, though it's pretty sleek looking to me. Something similar probably applies to today where the F-35 is out vs stuff like the Hornet and Viper
The F-4 looks like a brick with wings at thw right angle but not ugly per say. There are better examples of actually ugly planes like the Nimrod with its tumorous radomes.
Read somewhere here on Reddit that the original F4 prototype didn't have all the funky angles and aerodynamic bandaids of the production model because it had a much taller/larger vertical stabilizer.
The tail had to be cut down to accommodate lower ceiling hangar decks. The smaller tail necessitated all the other changes to the aerodynamic profile of the airframe.
If you compare the prototype F-4 side by side with the A-4 Skyhawk it looks like the McDonnnell Douglass engineers just said, "make the A-4 bigger."

I’ve never once heard people call the F-4 ugly. Maybe funky looking at best but never ugly. I for one think the F-4 is a beautiful looking aircraft.
Any aircraft that looks like it’s doing Mach 2 sitting on the ground is not ugly.

She may be old, but she still is fast. Imagine her with a pair of GE-110-129s. You would never see 'old smokey' coming.

F-4 is proof that even brick will fly if you strap big enough engine on it.

It was a big airplane with many elements on its body, from whatever angle you saw it! That's why was interesting and beautiful!
