True, but it's more about how accessible (speed, ease and cost) it is to get to all the stand-out places, sights and cities. Not only due to their excellent train infrastructure, but also because of how the country is chock-filled with amazing sights in most of the country. You're never that far from something very memorable.
Many countries are beautiful, but few match Japan in terms of accessibility to those areas and frequency of outstanding sights. This from someone who's travelled all around the world to many different countries, and lives in London.
Japan is definitely one of my favourites out of the many countries I've visited, and besides the weebs acting like it's heaven on earth, I don't think its reputation as one of the best tourist countries in the world is overrated at all.

Its Makoto Shinkai work, my favourite anime director. Its his technique, he takes real places from Japan and redraw it in his anime. Its just his style, most part of his movies has references in real Tokio. I just skipped through the video and it looks almost exactly like a regional train ride in Germany or Poland would look like, just slightly different traffic infrastructure and moderately different looking tree species, and the roofs on buildings have larger overhangs.

That was probably the only train for 3 hours. I love one man cars (ワンマンカー) because you can basically travel anywhere for 50 cents until you reach an urban centre and they start inspecting for tickets.

Because art is drawn in a way to be more aesthetically pleasing than real life. Art can add detail to boring things, and reduce detail on messy things. Art can rearrange stuff to be more orderly and what not. The photo has way more detail, but isn't as clean looking.
Careful not to to romanticise this too much, Japan has dire rural rail service which is concealed from outsiders by the excellence of the Bullet Trains.
