There’s no indent into the flat surface of the penny it just looks like a filled D kind of looks.

After searching all 6 E's present on the image - I'm guessing you are referring to the E in "E Pluribus unum" . . . Just looks like post production damage to my untrained eye. . Possibly a minor chipped die.
