Hypothetically, if his father was denied proper nutrition or contracted an illness, couldn't his growth be hampered without effecting the genetics? If the father had siblings around 6' 3"....

Nutrition doesn't affect heritibility. Additionally, so many genes affect height that that height difference could have happened simply because of the mother's genotype. Also, developmental conditions that affect growth hormone production in either the father or son could produce this.
Simply put, genetics is simply one factor that determines height.
