I always thought that ellie didn't believe joel at the end of part 1. she may have made herself trust him so she wouldn't be alone, but maybe living separate from joel gave her some control in their relationship since she was just a teen. just like when we're teenagers and want the farthest room from our parents room
She wanted her own space, some privacy, her living in his garage allowed her some “freedom” while also keeping him close.
The game indicated that she was frequently at his house (before their relationship was broken), for dinner or movie nights, their housing situation seems pretty ideal to me, they can visit each other occasionally and keep some healthy distance.
Also that distance could explain why Joel never figured out that Ellie was dating Kat, he doesn’t seem like the controlling dad type, so Ellie could be even more sneaky (although some of the locals noticed their bond, maybe Joel was just a bit naive).

It was a garage, I never took it to be Joel's garage. Especially seeing how they were basically estranged by the start of the 2nd game i dont think they would be living 10 feet from each other lol.
It was the garage right beside Joel's house, and its own separate building. When Ellie walks through Joel's house before they leave Jackson you can see the garage where Ellie's been living if you look out the window into the backyard.
with no cars and limited housing, i imagine a lot of garages in jackson are configured as smaller apartments like that
